Siersbaek 2020, ATAC-seq and ChIP-seq against ER, FOXA1, STAT3 and H3K27ac in IL6 treated cell lines and clinical samples.

Description

ChIP-seq against transcription factors ER, FOXA1, STAT3 and the histone mark H3K27ac were applied to IL6 or vehicle treated T47D cells under FOXA1 knockdown and control conditions. In parallel, ATAC-seq assays were applied to the same samples.

ChIP-seq against ER, FOXA1 and STAT3 was also applied to IL-6 and vehicle treated MCF7 cells and two surgically resected primary ER+/pSTAT3+ breast tumors.

Notes on samples nomenclature:

Merged samples:

Data samples originating from the same type of experiment applied to different passages of the same cell cultures were merged. Samples designated as replicates of the same experiments were also merged. Merged SGA files are provided in addition to the component SGA files.

Quality Control and Analysis

Technical Notes

FASTQ files were extracted from SRA files using fastq-dump (SRA toolkit v2.5.0) and mapped to the genome using Bowtie v1.2.2. SAM files were then converted to BAM using samtools v1.9 and to BED using bamToBed v2.27.0 (bedtools). BED to SGA conversion was carried out using bed2sga (ChIP-Seq v. 1.5.5).

Note that ChIP-seq and ATAC-seq data are provided as single-end or paired-end reads, respectively, and were mapped to the genome with bowtie accordingly.
