Description

This series contains a list of motif instances generated by scaning the human genome using all the PWMs available in the JASPAR CORE vertebrate 2020 collection. The score limit was set to a score corresponding to a P-value of 0.0001, using genome backgroud frequencies of 0.29, 0.21, 0.21, 0.29 for A, C, G and T, respectively.

Notes on samples nomenclature:

The first part of the sample description consists of the motif name as provided in the source file, the second part contains the JASPAR matrix Id. In most cases, the motif name is identical to the gene symbol of the corresponding transcription factor. Exceptions are motifs for heterodimers (FOSB::JUNB), fusion proteins (EWSR1-FLI1), transcription factor families (JUN) and alternative motifs for the same transcription factor (ASCL1_var.2).

Technical Notes

The hg19 genome assembly was scanned with each log-odds PWM independently using PWMScan with a P-value threshold of 0.0001 and background frequencies of 0.29,0.21,0.21,0.29 for A,C,G,T respectively. Motif instance coordinates were then converted to sga format by considering the middle position of each hit as the motif coordinate.
